Finally, I haven't tried this. So as always, make sure you have a good backup before you proceed, including a backup of the NativeSD folder from the SD card FAT partition.

Thanks for the infos, I will try it next time...
I have done it in the meantime by backing up the *JellyBean43 NativeSD image with NativeSD Recovery
Renamed the Backup-Folder(s) from *JellyBean43 to *JellyBean on SD Card (/NativeSD/backup/...)
Restored the image with NativeSD Recovery (is installed to *JellyBean)
Installed the V3.1 zip
Everything ist OK
So at the moment I have both, V3.1 in default romname folder and V3.0 in *43 folder. But I will delete the second one soon
