First, reinstall Tytung's ROM using the Native SD method. Boot the ROM and let it settle. This is done to ensure a good starting point that has root.
Then go back to recovery and install SuperSU using this file: https://dl.dropboxusercontent.com/u/22856583/UPDATE-SuperSU-v1.65-NexusHD2-JB-NativeSD.zip. The file is the recovery install of SuperSU with the script file modified to mount the NativeSD /system and /data partitions instead of the NAND partitions. If you look at the update-binary file in the "UPDATE-SuperSU-v1.65-NexusHD2-JB-NativeSD\META-INF\com\google\android" folder, you'll see that there are a lot of extra manipulations that happen during the install besides just copying the APK file to your device. I'm guessing that the lack of these extra manipulations are probably what caused your previous install attempts to fail.

I've tried this way to install SuperSU. I've modified ths script to mount JellyBean43, as it's the name I've given to it to enable JB 4.2 and JB 4.3 on my ext4 partition. It seems that SuperSU is installed after applying this zip, but I can't no more update binary and use SuperSU !

I've tried that to. It seems that the permission were already OK because nothing changes after that (nor with the ls command, nor with root brower permission tool). And the binary can't be update.
I've made a try to install SuperSU in my 4.2 rom. As explained sooner, install from Play Store was OK, update too. I reboot to activate SuperSU, and then it was OK : app needing root rights ask them to SuperSU. Included superuser app remains active, but seems not to be used anymore. But, xhan rebooting my HD2 one more time, SuperSU was no more running, and superuser disappears from settings. So, after the second reboot, my 4.2 rom seems to be no more rooted, and I had no way to make superuser or SuperSU working !
So I tried to update 4.2 to 4.3, and the problem remained the same : I was back to my first problem !
So for now, I've reinstalled your 4.3 rom from scratch, and I give up to update it with SuperSU. I hope 4.3 specificities will be added to the superuser built-in app !
